i don't get how it works!!

so i reply to a message on a thread and sometimes it ends up at the bottom. sometimes it ends up a few posts down.
sometimes i dont' know where it goes. i suppose the idents have something to do with it but how do you know which replies are to whose messages? is it like being able to see the matrix?
